dc.description.abstractZiel dieser Arbeit war es, Proteine zu identifizieren, die spezifisch an RNA G-Quadruplexe binden. G-Quadruplexe sind ungewöhnliche Sekundärstrukturen, die von guaninreichen Nucleinsäuren gebildet werden. In der 5‘-UTR von mRNAs können sie die Translation inhibieren. Als Modellsequenzen wurden die RNA G-Quadruplexe aus der 5‘-UTR von ARPC2 (actin related protein 2/3 complex subunit 2) und MMP16 (matrix metalloproteinase 16) ausgewählt. Diese Sequenzen waren hoch konserviert und ihre Expression konnte in der humanen Nierenzelllinie Hek293 nachgewiesen werden. Das ARPC2 G-Quadruplex wurde in dieser Arbeit erstmals beschrieben. Die G-reichen Sequenzen wurden zunächst mit spektroskopischen Methoden hinsichtlich der Ausbildung eines G-Quadruplexes, sowie auf dessen Stabilität untersucht. Der Einfluss der G-Quadruplexe auf die Translation wurde mittels Dual-Luciferase-Assays bestimmt. Das ARPC2 G-Quadruplex hemmte die Translation um etwa 40 %, das MMP16 G-Quadruplex sogar um ca. 50 %. Um G-Quadruplex bindende Proteine zu identifizieren, wurden Pull-down-Assays mit Hek293 und HeLa Zelllysat durchgeführt. Es wurden eine Reihe spezifisch bindender Proteine gefunden, von denen viele zu den ribosomalen Proteinen und zu den Spleißfaktoren gehörten. Für das ARPC2 G-Quadruplex wurden deutlich mehr Proteine identifiziert als für das MMP16 G-Quadruplex. Die Bindungen zwischen einigen dieser Proteine und den G-Quadruplexen wurden genauer charakterisiert. Mittels Oberflächenplasmonresonanz-Spektroskopie konnten Bindungskonstanten im nanomolaren Bereich bestimmt werden, die ein Indiz für biologisch relevante Interaktionen liefern. Ein direkter Einfluss der Proteine auf die Translation konnte weder in Co-Transfektionsexperimenten, noch in in vitro Translationsassays gezeigt werden. Entweder ist der Einfluss der Proteine auf die Translation indirekt oder deren Bindung an die G-Quadruplex-Sequenzen hat eine andere Funktion. Durch das Verwenden eines sensitiveren Orbitrap Massenspektrometers war es möglich, die vorherigen Ergebnisse zu bestätigen und noch weitere Proteine zu detektieren. Von der ARPC2 5‘-UTR wurden zwei Spleißvarianten gefunden, von denen nur eine das G-Quadruplex enthält. Es konnte gezeigt werden, dass sie einen unterschiedlichen Einfluss auf die Translation eines Reportergens haben. Die G-Quadruplex-Variante inhibierte die Translation, während die zweite, kürzere Variante keinen Einfluss hatte. Beide Varianten wurden in MCF7, Hek293 und HeLa Zellen exprimiert. Durch Induktion von Stress auf die MCF7 Zellen wurde die G-Quadruplex-Variante deutlich hochreguliert. ARPC2 ist eine von 7 Untereinheiten des ARP2/3-Komplexes. Erstaunlicherweise besitzen sechs der Untereinheiten ein G-Quadruplex in ihrer 5‘- oder ihrer 3‘-UTR. Diese Überrepräsentation von G-Quadruplex-Sequenzen deutet auf eine gemeinsame Regulation der Untereinheiten hin. Der Einfluss dieser G-Quadruplexe auf die Translation wurde in Dual-Luciferase-Reporter-Assays untersucht. Alle G-Quadruplex-Sequenzen hemmten die Translation, wobei die 3‘-UTR G-Quadruplexe einen viel stärkeren Einfluss hatten als die 5‘-UTR G-Quadruplexe.de
dc.description.abstractG-quadruplexes are noncanonical secondary structures formed by Guanine-rich nucleic acids. They can serve as regulatory elements affecting different levels of gene expression. The present study focused on the identification of proteins binding RNA G-quadruplexes in 5‘-UTRs of mRNAs, which are able to inhibit translation of the respective mRNA. So far, little is known about trans-acting factors, interacting with RNA G-quadruplexes and thereby influencing their formation or function. To identify G-quadruplex binding proteins, the G-rich sequences of the 5‘-UTRs of matrix metalloproteinase 16 (MMP16) and actin related protein 2/3 complex subunit 2 (ARPC2) were chosen. Both sequences were highly conserved between different species. Their expression in the investigated Hek293 cell line was shown by RT-PCR. Formation of a G-quadruplex was already described for the MMP16 sequence, while the ARPC2 G-quadruplex was for the first time described in this work. Biophysical characterization of the G-quadruplexes was performed using CD-spectroscopy and UV-melting experiments. Both sequences were able to inhibit translation of a reporter gene. To identify G-quadruplex binding proteins, pull-down assays followed by MALDI-TOF mass spectroscopy were performed. Many of the identified proteins belonged to the groups of ribosomal proteins and splicing factors. In total, more proteins were binding to the ARPC2 than to the MMP16 G-quadruplex. The interaction of selected proteins with the G-quadruplexes was further analysed by surface plasmon resonance spectroscopy. Binding constants at nanomolar level were determined, indicating a biological relevance of the interactions. A direct influence of the identified proteins on translation could neither be shown in co-transfections with reporter plasmids nor in in vitro translation assays. This suggests they may influence translation indirectly, via activation of other factors, or they do not function on translation but rather on another process. The results have been confirmed using a more sensitive mass spectrometry method. In addition, this method identified a lot more potential G-quadruplex binding proteins. There are two variants of the ARPC2 5‘-UTR. A longer form containing the G-quadruplex and a shortend isoform lacking it. Their influence on translation was investigated in a luciferase reporter assay. While the G-quadruplex UTR inhibited translation of the reporter protein, the shorter variant had no influence on protein expression compared to the control. Expression of both variants could be shown in Hek293, MCF7 and HeLa cell lines. Interestingly, in MCF7 cells expression of the G-quadruplex variant was highly upregulated after cultivation for 96 h, without changing cultivation media, which is likely to represent stress conditions. ARPC2 is a subunit of the ARP2/3 complex, consisting of seven proteins. Six of this subunits contain a G-quadruplex in either their 5’- or their 3’-UTR. This accumulation suggests a common regulatory mechanism for the proteins. Influence on translation of this sequences was analysed by dual-luciferase assays. While all G-quadruplex sequences were able to inhibit translation, influence of the 3’-UTR sequences on translation was higher.en
